So maybe this is her finally starting to realize that what she thinks, isn't what other people are seeing/evaluating when it comes to her. In that light, her sudden question of "do Sorata and Ayano also think it's a waste [that I'm not choosing college/to apply myself]?" could be that shift in her thought process and how she herself has misread things from Sorata's point of view.
I would go further and say that part of the reason that Miyuki doesn't understand other peoples' perception of her is because of how successful she's been her whole life. From her perspective, she has lived up to every expectation from every person in her life for the most part because that's what she needs to do. I wouldn't be surprised if she started to believe that her goals in life are shaped by other people's expectations of her since that's the only type of success she's known.
In this whole Kyoto arc we are seeing this idea challenged with the interaction with her former classmates, Sorata telling her that he believes her decision to go to Tokyo wasn't her own, and now Mary just flat out saying to her that people (including Mary) expected different things from her. No one was inherently wrong in any of these situations and I don't blame her for freezing up every time. She's still a kid after all. No matter what, it's always a surprise when one of your fundamental beliefs get challenged and shaken so much and so often in a short period of time.
