The whole reason Kyotaro became the way he is is because he failed his junior high school exam, which traumatized him, and now he's trying not to hide, but to try again. The main point of Kyotaro himself was that he was slowly recovering from the state he was driven into by his interaction with Yamada, and the obvious point in the story is that this time he succeeds, which completes his healing. This isn't even some made-up problem; these were obvious hints long before they became a couple. And what Kyotaro is going through now is a reality for Japanese teenagers. Manga has always made the problems of growing up one of its main aspects. Throw that away because some people are only interested in the random cute moments of couples to such an extent that they don't even care about the characters and their problems.
It reminds me of some Sono Bisque Doll fans who complained that cosplay takes time away from the main romantic storyline, when Fukuda herself said that the manga is primarily about cosplay.
