The cliche of "forgiving your enemy to turn them into your friend" is never been negative though; whilst it is cliche, when done well, it can impact the story for good.

I mean look at Scar from Fullmetal Alchemist, he was a serial killer but when he was/wasn't forgiven (kinda complicated but you get the point), he became a valuable asset that helped Edward and the others to finally end Father once and for all, and the fact that they are on the bad side at one point, means that they have a lot of room for character development.

Usato would feel right at home at the bottom of a place that discriminates against people based on their differences. He's self-discriminating all the time, after all.

Is there any reason the academy has to be at this specific place if it's so awful? What's keeping someone from starting a second school that doesn't believe in discrimination?
Might be something as simple as location logistics. Note that even though Usato is splitting up with the other two Earthers to deliver the letters, they're all going to isekai Hogwarts first. Chances are it's located at an important confluence of various roads and trading routes, so it was naturally chosen as the location for the magic academy because of that.
