I think the problem is that you thought the protagonist is still a good guy. He's been twisted by the things that had happened to him and the hate he has towards those that wronged him. Now all he cares about is revenge, morality be damned.

I'm not that off putted by the Goddess being an arsehole in disguise, it is fitting for all gods to have the same wavelength, and it's a solid twist by itself that has been hinted at for a while. Pantheons are not known for their solid character, lel.

But I do agree that flipping the Goddess as a villain, was also something that could be avoided entirely, the story did not NEED the goddess to end up as a villain. Having a genuine comrade within this entire cluster fuck is actually a good thing, it gives the MC a chance at redemption at the end.
On another point, I'm not sure what this scene was meant to achieve. That scene is literally a doujin, pretty weird tbh.
