Is there any manga where the church is genuinely well-intentioned, even if it’s not perfect? It seems every time religious figures appear in manga, the head of the church is always corrupt, without fail.

Well also:

1) He has sunken cheeks + eyebrows that are drawn in a certain way. 100% villain once the glasses come off, just add fangs
2) He leaves the children to go out into the city by themselves because he has to avoid sunlight
3) Every religious figure is evil in almost all manga, not just in isekai genre

He's so far portrayed in a way kind of similar to the dude who was trying to revive his dead daughter by making a chimera in Full Metal Alchemist, I think right after the first arc a very nice, and otherwise well-meaning person, but has been made deranged in some way and ultimately a tragic character. My guess is that this guy hates what he has become

I don't like the romance between Sylva and Charlie. She's way younger than him isn't she? Like he's mid 20's and she's mid teens?

I think it’s standard practice to always assume students in a special academy intermingling with adults in a manga, unless otherwise specified, are all 18. Allen looks older, anyway.

I think it's the fact she's not old enough to drink (19 or younger), she's still in an academy of some kind, she has a cutesy, innocent personality, and that her classmates (Allen, Rena, Margaret) are very teenage-coded. They could be 18, but they do not act or look 18 to me. Compare them with Kaguya and Elda to really see the stark contrast.

Are there any manga where religious figures are not evil?

Do you consider Saints who get their power directly from a deity figure to be "religious figures"? Because there's This One, where the main character is very much not evil.

If you mean "Organized Religion"....there probably is, but I'm willing to bet you'll find them not among the Isekai/Fantasy titles.
