Ok... I'm a bit lost about how much has happened and what still hasn't been adapted by the Manga (the last few chapters were too damn slow even if sogou finally awakening was cool)

So my question is...

how long until we have the sisters, sogou and the other two girls fully on our side and knowing who Mc really is?

A loooooong while. There are at least 2 arcs that have to happen first and none of them are short.

The goddess doesn't know about his skills. Even if she could read them forcefully, she saw his overall rank and dismissed him as a whole. If she knew he could apply status effects with 100% accuracy, even just lvl 1 paralysis to a single target, she would've at least made him into a tool for leveling up the others. At most using his skills will make her suspect he's the one who killed humanity's strongest and she'll see him as a threat that she can't control and thus needs to kill.
She does know his skills that's one of the reasons she threw him in the dungeon. Even though she has that bubble that dispels status ailments he's still a threat for reasons known only to her and some very obscure folks. Can't risk it even if he's only E rank.

Everyone thinks he's dead and now these people that've shown up on the battlefield are calling themselves "Ashinto". Remember, no one has actually seen how "Ashinto" did anything, they just know that "Ashinto" claimed that they killed "Humanity's Strongest Cevit" and their pursuers.

Nope most of them aren't golden eye monsters just trash monsters. Our MC is so overleveled I'm betting he only gets experience from the human faced or the big bosses.

Hoping our FMC elf gets to save her princess and nobody tries to collect her bounty.

I'm wondering how MC is going to avoid the goddess and getting busted using his skills. How will he hide his identity from Sogou and the rest of the classmates? I mean they most likely know his voice.
They are golden eye monsters. The Demon King creates Golden Eye Monsters.

They won’t recognize him. His mask has a voice changing module.
As for the goddess:
In CH 1 the Goddess had to use a crystal ball to view the people that she summons class and status, I do not believe that she can view or appraise a character's status. Thus, the Goddess won't recognize him (she believes he is dead) as she is under the belief that no-one could escape the "Ruins of Disposal" (I mean even the great sage was killed in the ruins) and she will receive a report in half a year that the Ruins are still sealed and no-one has escaped from the ruins by the Country of Uruza (CH 8).

As for his classmates:
Aside from what the "TheShieldHero" stated; He was generally a quiet and shy boy who mostly kept to himself and was bullied relentlessly by his classmates. For him to appear before them and be strong after being told by the goddess that he was killed in the "Ruins of Disposal" would most likeably be unbelievable. There would be no reason for them to think or even hope that he is still alive. I mean the Goddess said that he was disposed of in the Ruins and what reason would she have to lie to them. I mean on Earth a God is considered all-knowing and would never allow someone they wanted dead to survive (So, why would they (his classmates) even entertain the thought that he was still alive. If they (the classmates) were to find out that he wasn't dead, then the ideal that the Goddess is a true God would come into question and would suggest that she is nothing more than someone with a lot of power pretending to be a God.

Touka was not bullied by his classmates. He was a NPC in the class.
The one who was bullied was Yasu.

Wait, if she knows what his skills are and was wary of them, why did she throw him into that dungeon? I could understand it if she blinded him first so he couldn't use his skill, but knowing that, just dropping him in there left a real possibility that he'd solo kill one of the OP monsters in the dungeon and level up enough to survive, which is exactly what happened. That kinda carelessness feels out of character for a scheming woman like her. I mean I figured her main motivation was just to make an example of him to the other students.

I'm pretty sure you are correct. Maybe it's different in the WN/LN, but in the anime and manga, there's no indication that the goddess is wary of MC at all.
