If I were the Church, the smartest idea would be to make a replica and switch them out at some point. After all, they already made the first one, why not just make another and just leave it empty? At the same time, I don't think Babylon gave Rose orders to retrieve the Rosary either.
They could be unaware of the Rosary's true value since they wanted him dead because he's a high-ish ranking Church member.
