Oh good, he still killed him even after the last few chapters seemingly trying to garner sympathy. Personally I interpreted those chapters as foreshadowing and with this chapter more or less confirms it. I think apostles are humans who died and reborn as demonic beasts and they eventually go mad because their human memories conflicts with their current demonic nature. It's also probably why he was able to take over Raven's body to begin with, Raven was already a demonic beast wearing the skin of a human so all that had to be done was swap out their hearts

You actually make a good point on why Baphomet probably ended in Raven body, if we assume apostles are literally the personification of the deadly sins, which mades me wonder if basically:
Raven was the Apostle of Rage (Wrath?), probably due to hating his brother a lot? Hating himself? We don't really know what is the two brothers deal.
Jaeho was Apostle of Lust, although maybe there is a non sexual side to it, I guess it's part due to his trauma, but mostly due to how he seemingly had sexual pleasure when other people lost their faith like him, which probably made him create his own weird sex cult just to break other people.
Baphomet is the Apostle of Envy? It would make sense if we take how he was interested in things made by humans, I guess the goddess or whatever she is took that chance to hack the system, put him in Raven body, so that instead of becoming just another monster he would still retain his mind while also becoming more human, for whatever plan she has.
As for his familiar, calling it, it's either some weird cute goat or a weird cute bunny, goat is obvious why, but maybe bunny to represent his innocence as a human or something? I don't know, I just think it can be bunny ears instead of horns at the end, would be funnier too.

Lust is defined as "an intense desire," it's basically emotional greed on a personal level. It doesn't need to be sexual in nature, in fact Loki's true "lust" was his intense desire to remain with his family and remain a child. it's why after he came back, the first thing he did was created a "family". However, he no longer properly understood human emotion due to both his trauma and his transformation, he didn't even realize how fucked up raising his own mom as a familiar and then having them murder a bunch of people is
Baphomet certainly is an incarnation of envy and everything he did in the tower is because he envies others but he couldn't be the Apostle. He's a demonic beast through and through, and not only that but a bottom of the barrel fodder from the lowest floors
Rabbit would be hilarious but it's probably demonic rats. Rats are everywhere, tenacious, and they will bite you to death if it means they will survive. It's exactly like Baphomet's origins

I know, I did rant about deadly sins in previous chapter lol, I'm just a little unsure for what exactly he was lust, I do agree with your interpretation, he was just a child at the time, so it makes sense his desire was to be with his mother, but I do think maybe it changed later when he got older, just look at his reaction when he busted the other cult lol
I guess he probably is lust for multiple reasons, after all compared to other deadly sins lust can be very abstract and varied when you remove the generic sexual side of it, and it would make sense it changed years later with his mother out of the picture, but I guess you're probably fight that desire to be with his mother is at bare minimum the original cause.
Makes me wonder if he will officially be Apostle of Envy or if it'll be someone else, cause he's literally a perfect fit, and it makes sense that being envy would give him potential to mentally develop into a more humanlike nature, might be why the goddess is using him to begin with.
Rats actually are pretty fitting too, good catch, I think only certainty is that his familiars will be cute

So one of my theories few chapters ago about the tower master taking over the body was the closest one to what happened . Since the name changed that means the tower master saved Loki at the last second and it was a whole black mirror incident where he was forced to sit there and watch and never fought back... doesn't explain why he had to be saved or cleansed it it wasn't him...or did he truly commit all those things on his own and if he did then no pity should even try to be given.
