This stuff, and recently looking back at the "are you what they call a homosexual" scene making me really wish the manga kept some of these internal thoughts, because they feel so vitally important to the message of the story

Author and editorial team are doing a great job at keeping the work widely accessible. Heavy-handed is not the only way to deliver a message. Pages of dense dialogue might get a message across more clearly, but the series would be the worse for it. Manga is a visual medium after all.

There is also a role for interpretation in Art. Mona Lisa's smile, The Scream, tons of literary allegories... Allowing the reader some scope in perception and participation is part of what makes art accessible and great.

"Magic. Neat. Next page." If people read it that way and miss the message, it doesn't negate the message.

So it's more complicated than just Yuu being a crossdressing girl. She actually genderswaps into a boy and only regains her normal body on a full moon. Yuu's mother is absolutely terrible and cruel to curse her own daughter in service of her ambitions. It seems our protagonist has an idea on how to cure her, and I'd want to see that (assuming Yuu does want to be cured), but things are not so simple. The homophobic nun is back and seems to be either hypnotized by or a spy for the Empire.
