No, the boa materials were more than enough to pay off the debt. The guild master sternly told the merchant to not take the rest of it so that the church can hire people to tend to the herb garden. The rest of the talk was advising Takuma on what to do afterwards - to sell the hand pump technology, and to start an herb business. Remember, Takuma is also a merchant.

This would benefit the merchant guild master because this lets the town(?) prosper. It's also in his best interests to leave this to the "young" Takuma who has potential than the short-sighted sleazy "old" merchant. The sleazy merchant tho has connections, so he was tasked to handle the hand pump tech and the selling of the boa materials (so it's also in Takuma's best interests to not sock him in the face).
