Wouldn't change anything. Federal age might have been 13, but all the prefectures set it to 16. Now, they just make it federally 16. It's just so that internet warriors can stop bitching about it. Better late than never, anyway.

It is now higher than Germany and a few other EU countries. But I doubt we'll hear much bitching about those countries soon. In any case, shota and loli have nothing to do with age. They'll continue to exist.

'unno, i allways seen japanese games and others and so skirt around the thing and joke on the issue with the "shes actually 1000 years old" and so on (but never really go into romance in such cases)
other than that, however, probably a bit less little girls, more flat joke

Why was it 13 in the first place? What was the debate when they signed it into place?

The law was over 100 years old, dating back to 1907. 13 probably seemed like a good number back then, and it was in line with many of the other European countries as well.

As you can see, age of consent around the world used to be lower, around 10 or even lower, before the 1900s.

This link does tell you what the age of consent used to be in some countries (not all) before it was changed in recent years.

Interestingly, Philippines and South Korea had very low age of consent until a few years ago, like Japan did. But I barely heard anyone mentioning that before. But for Japan, I sure have seen many people bringing it up. You know, reading these, it baffles me more that the "reverse weebs" love to bring up their low age of consent to bash Japan, as if you can just go there and bang an underage kid easily. And that is despite many others who have clarified that all the other prefectures have already set it to 16. False information spreads like wildfire, and some people love to dose gasoline on it.

I seem to recall something about Japanese living condition back then; commoners sons and daughters starts their job apprenticeship at the local economy quite early in their life. 12 or 13. The law might be related or reflecting of that particular economic style.
Except this day 13 became the age of sex and not just normal sex but debaucherous smut orgy. The better law is to chain those criminals.

Wasn't it still 13 on both the Okinotori and Marcus Islands, so making it 16 nationally did change that?

No. They are observatory islands, if Okinotori can even qualify as that, not towns or villages where people live.

Marcus Islands:
Population: no permanent residents

The island is off limits to civilians except for Japan Meteorological Agency staff, although reporters, documentary makers, and scientific researchers can sometimes get an entry permit. No commercial boat tours or flights visit the island, and civilians are currently not allowed access to Minamitorishima for tours or sightseeing, due to its use by the JSDF as an observation station.
How are you going to find any underage kids there? And also:
Prefecture: Tokyo
Age of consent in Tokyo was already 18 before the laws changed.

Okinotori:
It also belongs to the Tokyo prefecture.
