From what i understand, anything that's harmful to the ones boarded on the ship would be blocked.

Aka., while normal Rain water would pass through, the Ships can't be sank and would be protected from any stormy situation even towering waves.

So far, their adventures in the open waters have all been bright sunny calm days.

They did have a few situation in which they traveled through lightly rainy seas.
