I think the train ghost is still a bad guy farming souls. The reason michiru's tentacles didn't react was probably because it's a guardian spirit and influenced by Michiru's mental state as explained 3-4chapters ago by romm.

Michiru's tentacles are not particularly well hidden, so I feel like if Axeman considered them a threat, he would have attacked them as soon as his entered the train.
