No, they don't. That's just bad writing overall, even worse here because this is Japan. Japanese law states that slander is anything that causes the person slandered to be negatively impacted, the truth of the claim is often irrelevant. So by the police saying "You're the culprit" they've opened themselves to a slander lawsuit by saying that such an accusation, in the middle of the day and hallway, hurt his reputation. He'd likely win too, since even rapists have sued their victims for coming forward using that law.

I think the Author might be doing this intentionally to some extent, like he HAS to know that himself and is just screwing with logic to tell his story.

Too many plot holes that's already been explained by others:
1 - The MC not taking away basic shit like lipstick even though he striped them to their underwear, they could only hide that if it was already tucked away in their bra or panties beforehand or the MC was really stupid enough to leave it there for no reason.
2 - The fact that the lipstick trick even worked. They have no watches, no cellphones, there's no way for them to predict when he would be returning so that lipstick had to be sitting there since gods no when. The chances of it sticking is low.
3 - It was perfect enough to clearly make out the numbers, he was perfectly lined up with the wall for it to get all the numbers, he didn't notice for a day or two, the girl just randomly remember the meaning days later.
4 - The detective approaching him and warning him that they will keep an eye on him.
5 - The detective straight up telling him not that he's suspected of being the suspect but he IS the suspect, that just doesn't happen.
6 - Him being smug right in front of the detectives and basically admitting to the crime by telling them "Well, you don't have any proof."
7 - Him buying food for multiple people at school while there's a case of multiple students being missing and not even have basic awareness to watch his surroundings.
