Well, prioritising other matters to his own son is a rather scummy thing to do nowadays, so it's understandable Zenjiro fell for it. However I see it as an opportunity as well: Largo saw first-hand how Zenjiro reacted to Carlos being threatened so he would warn the Twin Kingdoms to not push the issue too much in case he snaps, specially with some prodding from Zenjiro or Aura.
Moreover, the "decoy weakness" is not a bad tactic, if Capua knows the Twin Kingdoms can use Carlos to twist Zenjiro's arm, Capua could "provoke" them in that regard, counter them, and make them a political example to other countries and factions.
The problem is not the naval aspect, but the greater extent of their influence that comes from it (think missionaries greater range of travel), that's what the Twin Kingdoms are wary of. They want a cultural and influential counter to that if/when the Church comes knocking.

Also about the naval stuff, couldn't they just do a collab with that one girl that was once a captain of a ship? I expect them to use her knowledge when it comes to that stuff.
they can't because of 2 things
a) the girl has been an aspiring partner to zenjiro not their royal family and while she does know the twin kingdoms she has no affiliations with them past knowing Francesco and Bonna on a general basis and since she is trying to do that doing so in direct competion with the Capua royal family before she is trully accepted into it may cause the negotiations to break down
b) (and this is the bigger problem) the twin kingdoms are a Landlocked country aka they don't have access to the sea.
