She's playing some 4D chess here. There are several conclusions that come to mind, but this is what I believe to be the most possible.
A) She believes that Chiyo is a threat as a potential rival and she wants to get rid of her without doing anything drastic. One possibility is that because both parties has fallen in love with Rokudou, Chiyo will most likely prioritize Rokudou over her mother.
B) She knows something about the eyes that he doesn't. She knows so much in so little time and it is too similar to her daughter.

Maybe she wants her daughter to be good enough to not be influenceable by his powers but still useful to her crime syndicate.

I think so too. It feels like she wants to double-cross her adopted daughter to extra crush her heart. The talent she is using her for is threatening to overthrow her position.
Or it was a plan all along to clash both powers against each other for scientific purpose. She knows the outcome who comes on top now. Maybe making her daughter good for a moment would have an effect that will make MC lose his power instead when they see eye to eye instead and she would reclaim hers.
