Were did you see her saying that killing people is wrong? Bandits were dead the moment she saw them. The choice was between turning them into exp before they kill everyone or after. And if those innocent people attack her, she as easily will kill them too, because that's the rules she decided to live by.

Fun fact: In the Web Novel Kumoko considered to also kill the guards and people on the carriage just for the EXP.
This follow the trend of Kumoko being more human in the LN/Manga than she is in the WN.
