I also think he should have dealed with the centipede first. That thing is crazy and will give him chase again, if it gets out. A risk I wouldn't want to take.
Then again those ants would have found him anyway a few moments later. It's just a lonely tunnel, so why did they turn up, if not to investigate the racket at entrance 53-d? Well, the plot dictates it to be the right choice to leave the centipede as is or MC would be depleted of MP right now. (Or does it refill, when he levels up?). Still would have tried longer to deal with it.
