The thing about machines is that they can usually be fixed.
We already saw how a gaping head wound on her was perfectly repaired using their technology.
Her core was seriously damaged, but her body wasn't annihilated, so that still leaves the possibility to "fix" the core later.
Maybe this was simply necessary to allow Daria to "forget" her master's commands.
