Remember that Shiki is an exception there.

Their school is unique not just in the number of delinquent, but the extremely low bar of entrance. So idiots who wouldn’t pass the test for other school ends up with nowhere else to go but there.

As for harem tag... doesn’t check the WN, but up to volume 2, the other girls don’t show serious interest on Shiki at all. And they already know those two are attracted to each other, even before the stupid couple themselves.

It isn't that she's dumb -- as you point out, she has the discipline to excel at an obscure set of martial arts -- but the discipline to excel physically isn't the same type as that to excel academically. She has to find a way to bring the one to the other but she simply hasn't up to now.

generally, it's never really that someone is just dumb. If someone does something dumb in day-to-day life, it's usually more a matter of them being inattentive or maybe having personality issues instead. If someone seems dumb acedemically, it's usually has to do with how poorly thought out and rushed education generally is, to the point where you kinda just have to luck out and already be suited to the way the topic is being taught. Because the teacher isn't going to have the time/skill to go over the material in the exact way you'd need to understand it best then do that with 39 other kids.
