Killing a hero is not impossible on a purely technical level. You could blackmail him, take a comrade hostage, or exploit some other weakness or 'kryptonite'. Furthermore, killing a hero can be beneficial - eliminating the hero of an enemy country, for example.

The problem is that lazy Japanese authors never think that deeply. They never analyze their simplistic tropes, and they never explore the possibilities. They show no concern for maintaining suspension of disbelief, and they never improve, and I don't know why. Maybe because they never receive much-needed criticism, especially from professional writers. Light novels are called 'light' for a reason, I guess.
My guess is that all mangas have that looming axe over them in this day and age that any sense of world building could lead to low readers so they try to get things going as quick as possible. It creates all these cookie cutter setups taht have at least proven to get people to read to get your story going to some degree. It is crazy how quick places are to drop the axe on interesting stories just because of some drops in readers. I remember reading a manga that was taking its time to set everything in motion and just as it did the axe came down harshly so the story was flipped on its head just to scramble some kind of ending.
