Also this manga is a critique of Japan's work culture, and one get's past the suggestive bits (which are all in the MC's head) you can see the work abuse that drains her. The MC doesn't feel as much, because he doesn't seem to have as much responsibility.
This means that when they get home, she is constantly in a drained, frail state, and he understands that and doesn't take advantage of it. That's why she feels safe around him. The fact that the author is depicting this without calling MC's "manliness" into question is quite refreshing, by manga storytelling standards. However, the manga is still in the beginning. Only time will tell if the author will keep this healthy take on it.

While your points are good, it's pretty obvious she has some level of feelings for the MC (I'm not saying she'll jump on his dick or anything) and honestly it is a refreshingly nice take on their relationship. I'd bet money on wether the MC and FMC would date if he asked her out from this chapter.
