It's true that she doesn't really behave like one would expect from a church representative. In fact, it's the opposite. So, it's weird the church has tried to do nothing about it. Maybe the church wants to tie the prime minister closer to the church by having his household take care of Aini, an important church asset. Or maybe the church is already extremely weak politically and it didn't even have a choice. The whole church faction might not really care about the church all that much, they are just using the church's name to give legitimacy to themselves. Meanwhile the prime minister is part of the church faction but has a bunch of power and assets and two heirs of his own, such that he doesn't have to do what the church says or really invest that much in Aini.
If I were the church I would absolutely not a) trust the prime minister to handle Aini or b) let her do whatever at school? I would send people to explicitly tell her what to do.

Frankly Bernadetta is not the best teacher, but remember she is too just a teenage, albeit is a genius forced to play a fool and take the blame if saint goes south, she have to exert caution meanwhile have no idea how to properly teach a BUM to be a DIPLOMAT.
