Has nothing to do with crushes. Read the dialogue and it suggests Gen's issues run far deeper than repressed homosexuality, assuming that is an even an issue at all at this point. Mom just implied that Gen is a murderer (or at the very least an accomplice to murder) and she has ordered him to take out sensei. Gen is traumatized because he's going to have to be "the hero of the town" again.
