While I agree with the message (that being the brains are different), your overall message makes it seem like you don’t think trans people can exist. If female brain = woman and male brain = man, where exactly does that leave people with dysphoria about their gender?

That’s generally my issue with most GB manga. I have no problem if the manga acknowledges that the MC doesn’t care, but most don’t do that and most people probably would care because most people aren’t trans. The same with them suddenly being “straight” (gay for their OG body).

Considering I'm actually trans in the realz, I would have to say I think you're taking that out of context.

My point was...I think its possible the mind could change. I mean, the mind and body have a huge influence on our behaviors, way of thinking, and overall lives. The other user saying that "the mind does not change" (at all) is very narrow minded IMO.

And susie either doesn't seem to care or actually seems to like it. I would lean towards the later since Susie tends to be a bit too into it in various ways. (I think Susie was probably a soft or closeted trans person themselves tbh, judging by their statements in the webnovel. I.e, they felt that their character was more them than their own real self/life. And that they could be their true self when playing as Susie).

I can actually answer this, while modern science has not quite nailed down every last detail about how trans identity works, the most current research has concluded that it is created by a process that occurs in-utero when different waves of hormonal infusion of the developing fetus affects the physiological development and the neuroanatomical development at different rates, resulting in a situation where one can be mismatched to the other.

In short, the actual physical structure of a trans person's brain more closely matches the gender they identify with than their sex assigned at birth. If we apply some logical inference, in a more fantasy-based world where someone's body, (including the physical structure of their brain) can be magically changed, then this would theoretically not result in gender dysphoria, but instead a more existential question of Identity (in general) as a thing significant shaped by physiological processes outside of our control.

And all of this is of course assuming that Susie wasn't an Egg to begin with, as Corde pointed out.
