You know, maybe, but the models we have seen so far are not perfectly invisible, they do reflect some light, so sensors should be able to pick that
A ground sensor would be more effective than splashes on the water, and for a splash on the water to serve as an alarm you would still need someone either looking at a video feed of the room and hallway, or have people present on the rooms and hallway to look at the splashes
However neither the room nor hallway had any guards, and video feeds are prone to being tampered with
So imagine a ninja does enter those places, and splashes all over, who will react and where? are they in the same place but hidden? then they have very little time to react because they are not actually in the same room, otherwise the rain itself would have exposed them, and if they are not there, they are reliant on an alarm system to notify them, and that can be just hacked and disabled
The only scenario where the sprinkler system could fly is if the non-aggression treaty between the ministry's office and NIN would only have give a minimum preparation time to the Ministry of Interior to be able to implement a preventive detection system as fast as possible as underground sensors are extremely invasive and would take too much time. It reflects the extreme tension between the two factions.
It also reflects somewhat on the nature of the agreement. NIN promised autonomy but we have already seen the amorality with which the Council of Five Hundred operates. They just don't have a problem with killing innocent people. The Kodan school incident puts the prime minister in an optic where he is actually defending the Japanese people while NIN calls itself the voice of those same people it murders. Although UN also has no problem sending a mass murderer to kill those same innocents.
But his ties to Under Ninja are not yet proven. Even a compartmentalized environment could have left the Prime Minister in ignorance.
