NGL, I want the author to commit to the bit and truely guilt his OC. But I can't help but suspect that they will copout and the child will turn out to be a dwarf or midget assassin who used their diminutive stature and youthfull appearance to lower her victims guard.

In the LN, when Yajin gets to Toulon, he goes from zero to most notorious murderer and torturer in about a week, so the manga is really pussyfooting in comparison. Although the LN does have a bit where he doesn't murder a young boy, and afterwards is stressing that he will regret not killing.

I see what happened here. Yajin went so deep into his five senses that he turned his face into a cubist explosion. Never go full cubist, you lose objectivity.

This is such a cliffhanger. We are dangling over If Yajin will get in trouble or not, if the girl was truly an assassin or not, if his guard friend will have his back or not... Intense. Yeah, better flee town asap. Back to the woods!

While killing an innocent would be an interesting direction for the story, it would also require that Yajin’s trust in his senses was significantly misplaced. That’s an extra source of doubt that doesn’t feel too in-place, I’d only really expect it as contrast to the character in question being demonstrably overconfident. I expect best case we see ambiguity as to the girl’s motive, making him shunned by the townsfolk and maybe even persecuted by the guards.

Note: If Yajin is lucky, the "girl" would be someone guilty. If he's unlucky, he gonna be struck with lesson on his reaction being too quick, and have to murder hobo out of town again. Thinking about it, Yajin is truly very unlucky person with how many time he comes across with people either trying to kill, or harm, or use him.

Unlikely, the knife was very clean; it would have had traces of dirt on it if it had been used to cut plants, and there was no reason to hold it that way instead of just leaving it in the basket, much less pass it near the guard.
The evidence points to her being one of the murderers.

Indeed. it is not normal to walk around with knife out. you need to put it in the basket or in the pocket.

what if the twist is that she is a monster disguised as a human?

Poison and poison plants usually smell different. Depending on the poison used it could be an easy discharge or a tricky one. If the knife were coated in poison, it would smell a lot, and the herbs would work as a disguise and alibi.

Not that I expect that it would be so easy to our ill fated hero to get away from this.

What if he smelled pharmaceutical properties (i.e. can be refined into a poison) from the plants the girl was carrying...

... I'll guess that he is 100% guilty, but the powers that be in the city will fight to get him on their side to get him in their debt.
