we're getting close to the tournament and demon invasion, and after that we get to see the first branching timeline in makoto's dream. All the clues and sidestory 1 lead us to believe the bug goddess has some control over time or fate, and this timeline is the only one where makoto doesn't massively destroy everything. Also she's very tsundere towards his parents in said first sidestory

There's no explanation in the series that Root was originally a woman. He/she can change gender at will (Other dragons can't). Sometime, Root become a man, other time a woman.

Not exactly, dragons do have a set gender, root and only root is capable of changing their gender, likely due to them being the prismatic dragon (likely meant to mean the dragon of many faces and forms).

Shin always saw them as female and supposedly shin is the second oldest dragon, meaning it's likely root was originally female, though it's never been confirmed.

I understand that Root can change their gender at will, I guess I was just going by when Tomoe asked him when he changed into a man. I just assumed they were female for most of their life until the hero showed up.

Hmm, interesting I suppose it's because it has more space to do that, but still it is nice that Sofia whole shtick in that lab is explored more, honestly from what I gathered from the anime, she just went there and went insane for whatever reason.
Here we got shown that at the very least she while seems nonchalant about it, definitely remember that.

I'm not sure if this is a mistake, but I'm confused about last panel pg 3. I'm pretty sure Rona is very loyal to the demon lord (ch 84). So, Rona's faction being an anti demon lord faction might not be right.

Edit: I checked the raw, and the sentence is indeed ambiguous. But ロナではなかったか is "was it not Rona?", and I think it's saying that the anti demon lord faction isn't with Rona.
Shiki first assumed that sacrificial summoning was done by Rona, but then he learned it was the idea of the anti demon lord faction. So, he was like "so the culprit wasn't Rona, huh?"
