You can see that the well DOES have a cover in all of the images of it.
And there's no guarantee that boiling the water would have made it safe; that depends on whether the contaminants are micro-organisms like parasites and cysts, bacteria, viruses, or even just invisible, tasteless, and odorless like arsenic.
On top of all that, as many have already pointed out, boiling water is fuel-intensive and not something to be taken lightly. Like, sure, it has to be done to cook, but boiling all your water every time is going to use up a lot of fuel.

Yes, while lake water will have bacteria in it, whether that is the specific harmful bacteria, and in sufficient quantities to actually kill a person, depends on a number of variables. But if even insects are dying when they touch a well's water, I think that said well water is far more deadly than any random lake's water.
Why the hell would it be? A lake has even less natural filters than a well AND it has a rock wall and a cover.

Not anymore, from what we heard the cult had stopped killing people since non one was using the wells anymore. Though you do have a point.

This arc sort of seems to rely on the trope of medieval people not knowing how to clean water or locate it.

It wasn't bad, it just feels weird.

This is why people in medieval times drank lots of beer. They didn't know that boiling the water in the beer making process killed bacteria. They just knew that people weren't getting sick from drinking beer instead of well water.

Why the hell would it be? A lake has even less natural filters than a well AND it has a rock wall and a cover.
Because this specific well is so poisonous that just coming in contact with the water kills insects and drinking it kills humans. Lake water can make you sick, but it won’t kill you like this well does.
Why are you even assuming it’s bacteria, and not poisoning from contamination that killed the townspeople?

Contamination can be anything that makes the substance, in this case the well water, unsafe. Contaminants can be chemical or bacterial.
The hell kind of chemical contamination would make you choke your lungs out but isn’t poison?

What are you even talking about? Chemical contamination poisons the well, that's the literal definition, and I pointed out arsenic as one common chemical well contaminant that is a poison and could lead to death.
