I don't believe it was ever confirmed that Anne was Fiona's clone. Or at least not yet (I haven't read far enough ahead to know either).
The author hasn't even told us how Anne knows Ayni in the first place. Although, if you look back at this page from Hero - Part 6, it's implied that Anne came here, in part, because of Ayni.
Quick side-note, I know it's stupid easy to skip over, but the author always does a lot of storytelling with the textless panels (even the tiniest ones). It clarifies a lot of things like scene transitions / reactions / dialogue if you try to actively interpret each panel. Honestly though, I know that's too much damn work to enjoy a webtoon, especially if you're binging this series.

I'm start to fear for bunny-girl and Diana... as so far there was no any happy-ending for anyone linked with main-character (Jill... never forget)... exept may be Myo Nelson who died grayhaired by natural death...

Are you sure that Ayni is the sister of "Anne's original"? She was never mentioned before, and (may be i'm wrong) Fiona's blindless was implemented to be after-effect of the E33's BF falling by Milo's hand (as the foundation of his orphanage) not family-linked desease. Moreover Fiona was 17 when she died at 401-th (https://s1.mangadex.org/data/ed7c6e9cf435e99236b8c5e8ccfedfa5/x10.jpg). Now its +- 432-th. If there was not much age difference between sisters Ayni shall be near 40 (and she doesn't look like it exept being ageless).
When i was reading the chapter i thought that Ayni is the "sister" of the "original" chimera but your comment is gorgeous and leads to another kind of foreshadowing...
The most important question, i think, is: "Does Anne know that she is the daughter of Pray and about Fiona's background?"

No I don't. Just my assumption. That is why I wrote 'It seems' in the beginning. But I really hope we will find out in the next chapters who is that mysterious "original'.

That said, it's not unbelievable that Ayni is Fiona's little sister since age / appearance seems pretty meaningless in the Knight Run universe. For example, Sion was at least 30 despite her loli appearance and Pray was actually always older than Anne.

Its not quite this i suppose. So far (Sion and Pray episodes) only two true ageless people appeared -- Lime Zail (who is the Zail and the strange one) and Pray (who is the E-34 beast queen). And Sion, yes. But another, she is the second generation Zail and were Cold Hero since first Tobal war. If frozen heroes grow old in cryogenic sleep its meaningless to frozen them from the begining.
Btw, how old do you think Pray was? I estimate it as 61-62 max (since 41-th chapter -- "62 years after the last blooming (of BF)" but it does not quite correspond with Milo killing E-33 (?) in the 370-th S.D. and dropping BF on the planet). Near 50 may be. Does Pray became pregnant in the Eve of 401-th and carryed Anne for a day (and Anne is 29 in the 430-th and she was born exactly in the Christmas Day) or carryed for a year and Anne is 28 (think not due to the same Magi figures that were in the Christmas party)?
Ah... one more question. Milo wanted to adopt Fiona. Fiona's grave indicates that she was "Fiona "Leonhard" (handmade by Milo?)". And in his fight with Dry during Anne escape he said "do you remebeber Fiona (!)... i suppose not since you was to young"? Does the Milo is the "true" Leonhard and Dry and Daniel was in his orphanage and adopted by him? Or they also are Leonhard's descendants by blood?

60ish sounds about right. E-33 fell in CC370 and Pray was found during the aftermath so her birthday is <= 370. The Arin fiasco and Pray's death happened in CC430 so that makes her at least 60 at death.
Also, I wonder if that makes Milo up there in his 80s/90s since he was likely at least 20-30ish when he was fighting E-33 and running an orphanage.
In any case, the author put out a timeline after the Pray arc that confirms these dates. The wiki has it translated here .
