Elma mentions how gates are most important facilities and no one dumb enough will attack it.
Yet in Elite and Eve, nav beacon/gate camp ganking is general standard for pirates and assassins, specially after a system control is taken over by a pirate group.
Elite doesn't really have a gate to begin with and the beacon is ... well it's just a beacon, and in EVE while that's true for the low sec that is not under control of any major corporate... the high sec area is somewhat akin to what she is describing where committing a transgression would lead to your ship/fleet rapidly annihilated by CONCORD and you are not going to win against the security fleet.

This manga is really what Stellaris would be if adapted into a manga setting

Stellaris Gateways are that big and yes a sane player would fortify the shit out of it as losing one could make you lose an entire sector

It's also mentioned that Empire actually built that gate which you could also do ingame, so no weak ancient precursor lost technology shit usually deployed in scifi

True but well, jumping in Elite leads straight towards a system's main star, and the beacon is usually just beside it. For PvP the assassin will just wait by the star till the target drops in given they know the system to system route it takes, while in PvE scanning the nav beacon give a system's signals and bodies info skipping FSS into the target's signal source.

Being in hi-sec and the CONCORD doesn't really stop suicide ganking where profit of taking down the target outweigh the loss.
