The story so far wants to treat her as an ignorant fool who got what she deserved but it isn't doing a good job at it as the punishment is unrelated to the crime.

It's not entirely unrelated; she was a nepo hire who was taken on specifically because of her relationship with the MC. Her ability to do the job is never particularly addressed, so the default assumption would be average - not bad enough to be worth mentioning, but also not good enough to be worth mentioning. In other words, she's replaceable and the reason she was hired no longer applies.

The issue with that is she was established as a nepohire retroactively while not being bad enough to warrent being one. What I mean is, as you said, she's average at her job. Thus the owner has no logical reason to fire her and only does so because she's involving personal feelings. That is unfair, which doesn't work for unsympathetic villians as unfairness generates sympathy.

The story making the ex fail in her endevours no matter the circumstances makes it feel spiteful. As the MC had no direct hand in this, it makes feel even more spiteful as the world is going out of it's way to screw over the ex while the MC remains pure. The story is having it's cake (bad things happening to the ex no matter her actions) and eating it too (pure MC). It's this that causes me to view this development as wish fulfillment.
