Ships can't actually cram their hold full of cargo, that empty space is what keeps the ship from sinking. If they tried to load a ton of cargo into the hold then they'd end up with the deck barely above the waterline, and then they'd be taking on water whenever they get hit by a wave. On larger vessels, they can afford to keep more in the hold because they'll have other spaces set aside for lodging, living and working spaces, which would end up accounting for most of the required buoyancy, but the ship here looks to be on the smaller side with most or all of the hull being taken up by the cargo hold. Such a design isn't necessarily bad, while they cannot fully load the hold with heavy goods, they are left with loads of space for lighter goods such as barrels or individually packaged fineries (eg, jewelry or fine cutlery) and should be able to sail quite quickly.And they said the captain was greedy. Sure, but it looked much too empty. For that to take up enough weight to reach the limit it'd have to be very heavy, like metal or ore. That's a point, though wouldn't he just use a faster ship that's more optimal for his purposes in that case?Also, while the captain is supposedly greedy, that doesn't mean he'd be constantly loading up with everything he could possibly sell, he could be the type that specifically buys up exotic goods that can be offloaded elsewhere for a significant fortune, and forgoes filling the rest of the hold with common merchandise in favor of faster sailing speeds to minimize the amount he needs to spend on provisions.
