He clearly suspects that Elma has some kind of meta-knowledge about the game world. And the fact that he does, implies it is not the first time he has heard about it.
I kind of feel like more characters should probably do that in the Isekais in the first place. I mean, it's the most rational explanation of most of their strange knowledge and abilities, at least most of the time.I'll say it again: Marquis is most likely a Jester like Luce.

- Elma knew how to turn the "weak" tank class into a very strong dps tank class.
- Elma also was able to take Luce (kicked from her previous group) and quickly turn her into a powerhouse.
- And he worked with Hunter and Priest to tweak provide the perfect counter to Kalos.
- And he has knowledge about rare dungeon mechanics and risks. Some of that he might know via his father, but Elma seems to have even rarer, suspicious knowledge (the trapezoid mana crystals used to catalyze a zerg).
- Suspect something like "Some group has a vast secret knowledge of class mechanics."
- Elma was in the group, but rebelled/escaped." This would mean that Elma knows much about this group.
- OTOH, Elma hasn't gone to great lengths to hide his knowledge. (Simply leveling up so fast is very suspect.)
- Nonetheless, Elma has worked to oppose this other group in a way that suggests that Elma did not know about it a priori.
- Perhaps, Elma got the meta-knowledge from the same source. (Secret books?)
- Either way, if Elma has vast meta-knowledge, then best step is to extract as much knowledge from him as possible.
- OTOH, this is god-like knowledge. Probably a bad idea to kill the golden goose.

- OTOH, that doesn't mean that the Marquis knows nothing. There might be different factions with advanced knowledge fighting each other.
- But vs that theory: It was Elma who identified and countered the threat from Kalos. If the Marquis had known, he would have created his own counter.
- Still Marquis is canny, and clearly recognizes that Elma has anomalous, advanced knowledge.
Depending on how much of the conversation with Kalos was already reported the easiest escape might be to confirm but also redirect the Marquis' suspicion to the unknown person that taught Kalos.
