There are mostly two reason for these, one is weird self insert, I cant say more about this as i never understood it.
The second is for the joke. Like in "Kenja no Deshi wo Nanoru Kenja", the MC still act like an old dude with the body of a young girl.

Here it's probably for the weird self insert. Author added this because people IQ is so low that they cant just follow the story of a young girl being forced to go to war. They need to self insert as a dude to follow the story.
But it's weird because this kind of story rarely have a public that love self insert.
